Mewtwo went to some random island in a random lake on top of some random mountain the johto region. Than gets found by Ash & Co. than team rocket shows up(the boss to) try to capture the clone pokemon and Mewtwo. and in the End fail than mewtwo erases team rockets memory of seeing them and is now currently hiding inside the mountain after teleporting the lake and all inside the mountain.

(i've seen/have the movie mewtwo returns)
